Import of our sample file http://www.ome-xml.org/browser/Documentation/Samples/OmeFiles/2010-06/18x24y5z5t2c8b-text.ome-v2010-06.ome.tiff into trunk results in a file with all the dimensions intertwined into T, but imports OK to 4.2.2!
Exporting from 4.2.2 to ome.tiff and opening in ImageJ with the latest loci-tools gives me an image with the correct dimension sizes but the planes mixed up between dimensions.

No - I still get the same problem with latest server and loci-tools.jar
